When I use Extract Meta Description button it adds <p> to the Meta Description Box in the Publishing section of the article options.

Hi, sorry for the late reply.
IMO, this is probably added by your text editor.
You shoud try disabling it, and if confirmed. You probably have a setting in the editor backend allowing you to choose between p or br tags for line breaks.
